Though the story is set in the 1700s, both the Red ensign and the Union Flag seen in the film show the 1801 version of the Union Flag with the added red cross for Ireland.

The long boat sets off with nine persons aboard. When it reaches the shore fourteen men and one boy disembark.
On landing from the long boat, Jim scampers away along a rock strewn shoreline completely devoid of vegetation. When Silver calls after him, there is a cut to Jim running through dense undergrowth.
There is a long distance shot from a hilltop of the long boat reaching the shore. Soon after, a similar shot is used to show Jim reaching the hilltop after running ahead of the men, but there is no long boat on the beach.
As Jim approaches Hispaniola, the ship is seen to be anchored from the stern only, yet earlier in the day it had been anchored from the bow. Moreover, ships in those days did not have stern anchors.
When Jim reaches Hispaniola, he climbs a ladder on the starboard side, but when it cuts to him climbing over the rail onto the deck, he is on the port side.
One of the crew imprisoned on the ship had broken free by smashing through a cabin door, but when Jim passes the door later that night, it is undamaged.
Redruth is on the starboard steps to the quarterdeck when he hears noise of door smashing and so cautiously makes his way towards the port side cabin - the pirates flatten themselves against the bulkhead awaiting his approach. Just when Redruth is expected to appear from the right, he is seen over on the far side of the ship, to the left of the cabin and approaching from the opposite direction.
The jolly boat is hit by a cannonball as it lands. The men on board manage to get off unscathed. If a cannonball really hit the boat, it would not be stopped by the decking at the end of the jolly boat, but would continue through the boat causing serious injuries to the crew.
As the men run from the jolly boat, a shell lands and explodes nearby. However, this is impossible as the pirates were shooting cannonballs, not exploding shells.
The ship's lookout proclaims land off the starboard bow (right hand side), but he is pointing in the opposite direction, to port (left hand side).
Captain Smollett sends the long boat ashore for fresh water, but the crew do not take any barrels.
When Jim releases the helm the ship is apparently set adrift, but this could not possibly have happened without first cutting the anchor rope which Jim had not done.
